The Kushiara in the northeast and Teesta in the north are flowing above danger levels, the Flood Forecasting and Warning Centre said.
At 9am on Thursday, the Teesta was flowing 13cm above the danger level at Tarapur in Gaibandha, while the Kushiara was 11cm above the mark at Fenchuganj in Sylhet.
Upstream, Aizawl in Mizoram recorded 68mm of rain in 24 hours.
A bulletin said the Surma remained steady over the past day, while the Kushiara rose and may remain steady for the next three days.
Over the next 24-72 hours, the rivers could flow near warning levels at some points in Sylhet and Sunamganj, temporarily inundating adjacent low-lying areas.
Flooding in low-lying areas along the Teesta in Gaibandha, however, may improve over the next day.
Teesta, Dharla and Dudhkumar rivers in Rangpur rose over the past 24 hours but may recede over the next two days before stabilising.
The Brahmaputra-Jamuna also rose and may continue rising for three days. The Ganges rose while the Padma remained steady but could rise over the next three days.
Parts of Kurigram, Gaibandha, Jamalpur and Bogura may see warning-level water and temporary flooding.
In Chattogram, the Gomti, Muhuri, Noakhali Khal, Rahmatkhali Khal and Feni rivers also rose and may continue rising for two days.
